!!! First time over to Japan!!!
Forget about toy then! There are so much to see in Tokyo than spending time for toy. Do the toy shopping thing on next trip. It's not worth your time flying all the way to Japan for toy...

You can only at most spend ~2 days for toy hunting.
Unless you have a specific target, othewise Akiba and
中野 +/- Shinjuku would be enough.
Akiba:

Kotobukiya: eyes only
Yellow Submarine: the place for buying things: discount!
Yodobashi
Volks VS: unless SRW, eyes only
Kaiyodo: eyes only
2nd handed shops around for old rarer toys: SOC, SIC, EX Getter, WF/C3 resin cast, 12".

If you are hunting for resin cast, I can give you some rarer toy shop address.
